USB requires a 'Master' and a 'Slave' device.  USB Pen Drives are definitely 'Slave' devices.  A Windows system is a 'Master' device.

The 'Master' device must query the 'Slave' device as to which USB device and  vendor it is.  It does this so it can then load the right driver on-the-fly (thus providing USB's 'hot-pluggable' aspect).

I don't know if Win CE can act as a 'Master' device.  I would expect it could (since Win CE can implement most other pieces of a full Windows install).  However, I have not yet seen an implementation.

Just saw you hadn't gotten any answers, and thought I put in my 2 cents.

Some PocketPC's do support USB devices (rather than just beig a USB device).  I think they tend to call the feature 'USB Hosting'.  Mine doesn't so I have no experience with it.  I kinda doubt there is any advantage of pen drive over SD or CF cards.
