MySQL setup help

I am moving Fogbugz from an old PC to a new built one and while I am at it I have decided to move the DB from JET to SQL.

Hopefully someone can answer 2 questions I have about doing this:

1.  I have installed MySQL but I am not sure which service version I should be running it with.  Should I be running  Transactions, Named Pipes or Both.

2.  Are there any pitfalls to watch out for when I come to populate the SQL DB from the Access JET file?
