Email into FogBugz with alias

So I currently have 1 email account where all my email ends up. The email might be sent to any of 15 different aliases, but the email gets forwarded to one POP account. 

As I understand it, FogBugz will pull _all_ email from the POP account, and doesn't have the ability to only pull, say, the mail addressed to "bugz@myemailalias.com". Correct?

Correct. You would have to make valid POP3 mailboxes for those accounts if you wanted to keep them separate.

I've had similar problems before with automated POP3 mailboxes. I'd recommend using a local mail server such as MDaemon or JSMail, but setup without an exposed SMTP service by binding it to your internal IP (or 127.0.0.1).

Then create mailboxes corresponding to the required aliases and set FogBUGZ to point to one of these instead.
